I don't see this as a funny line or an insult, or a threat since neither Varys nor anyone he has influence over has any reason to be hostile to her at this point. Varys is likely referring to his assumption that Jon or Davos is a threat to her safety, neither of whom Varys can make any threats on behalf of, since he has no influence over them-hkeseyan
Varys has every reason to be hostile to her. Multiple times throughout the show Varys has made his disdain for magic and those who practice it known.
In fact i was thinking a good special change would be everytime he talks ablut how much he hates magic. In replacement for his little birds special, considering its outdated since Qyburn got the little birds.-hindsight44

Following up on the magic special, we definitely get the sense of general disgust by Varys towards Mel, I'm having some trouble coming up with a clean rule that encapsulates these:
"She once served another who wanted the Iron Throne. It didn't end well for Stannis Baratheon, did it?"
"And why do you think the Lord of Light singled out this Jon Snow? Aside from the visions you've seen in the flames, that is."
"If you don't mind my saying, I don't think you should return to Westeros.
